Can you fight diseases, and if yes than how? It's annoying when you want a big army in provinces there were diseases.

You don't

As simple as that man, unless you play some other AOC2 mods out there that promotes something like vaccination but in a vanilla AOC2 game, there isn't any.

Maybe try building libraries on the provinces with the disease?

Assmilate the province it will descurce disease as 20% (Better then nothing)
